Bring a large pot of salted water to a boil. Add the penne pasta and cook until al dente according to package instructions. Drain and set aside.
While the pasta is cooking, heat olive oil in a large skillet over medium heat. Add the Italian sausage and cook until browned, breaking it up into crumbles with a wooden spoon, about 6-8 minutes. Remove the sausage with a slotted spoon and transfer to a plate lined with paper towels.
In the same skillet, add the chopped onion and cook until softened, about 3-4 minutes. Add the minced garlic and sauté for another 1 minute until fragrant.
Stir in the crushed tomatoes, tomato paste, dried oregano, dried basil, red chili flakes, salt, and black pepper. Simmer the sauce on low heat for 10 minutes, stirring occasionally.
Preheat the oven to 200°C (400°F).
In a large mixing bowl, combine the cooked pasta, cooked sausage, and half of the prepared tomato sauce. Mix well to coat the pasta evenly.
In a large baking dish, spread half of the remaining tomato sauce on the bottom. Layer half of the pasta mixture on top, then spread dollops of ricotta cheese over the pasta.
Sprinkle half of the shredded mozzarella and grated Parmesan cheese over the ricotta layer. Repeat with the remaining pasta mixture, then top with the rest of the tomato sauce and cheeses.
Cover the baking dish loosely with aluminum foil and bake in the preheated oven for 20 minutes. Remove the foil and bake for an additional 10 minutes, or until the cheese is melted and bubbly.
Remove from the oven and let rest for 10 minutes. Garnish with freshly chopped parsley before serving.
