Rinse the navy beans under cold water and remove any stones or debris.
In a large pot, cover the beans with cold water and let them soak overnight or for at least 8 hours.
Drain and rinse the beans, then place them back into the pot.
Add 1 liter of water and bring to a boil. Reduce heat and simmer for about 1 hour, or until the beans are tender but not mushy. Drain the beans, reserving the cooking liquid.
Preheat your oven to 150°C (300°F).
In a large oven-safe pot or Dutch oven, cook the diced bacon over medium heat until crispy. Remove the bacon with a slotted spoon and set aside.
In the bacon fat, sauté the chopped onion until soft and translucent, about 5 minutes.
Remove from the heat and stir in ketchup, molasses, brown sugar, apple cider vinegar, dry mustard, smoked paprika, salt, and black pepper.
Add the drained beans and bacon to the pot, stirring to combine.
Add enough reserved bean cooking liquid to cover the beans and mix well.
Cover and bake in the preheated oven for about 4 hours, stirring occasionally. If the beans become too dry, add more of the reserved liquid.
Remove the lid in the last 30 minutes of baking to allow the sauce to thicken.
