Preheat a dry skillet over medium heat. Add the pepitas and toast them until they are golden and start to pop, about 3-4 minutes. Remove from the skillet and set aside to cool.
In the same skillet, add the Roma tomatoes, garlic cloves (with the skin on), and half an onion (cut into quarters). Roast them for 6-8 minutes, turning occasionally, until they are charred and softened. Remove from the heat and allow them to cool slightly.
Remove the skins from the roasted garlic cloves and the charred tomato skins, if desired. Roughly chop the roasted vegetables.
In a blender or food processor, combine the roasted vegetables, toasted pepitas, chipotle peppers, cilantro, lime juice, olive oil, salt, and water.
Blend the mixture until it reaches your desired consistency. For a chunkier salsa, pulse the blender a few times; for a smoother salsa, blend fully.
Taste and adjust seasoning as needed, adding more salt or lime juice, if desired.
Transfer to a serving bowl and let the salsa rest for 10 minutes to allow the flavors to meld together.
